Yes. Because you still enable the Meta box mode in Custom Theme Options. And there are some different configurations from the Theme Options.
On both Theme Options and Custom Theme Options, you use the same Header style (13), but you add different menus:

I guess that you still enable the Meta box mode in Custom Theme Options. That's why when you change the logo in Theme Options, it does not apply for your site.
