Layout Not Applying

Hello,
We are having issues with the theme layout. When we apply the settings in the Ovid Panel -> Theme Options -> Header. We selected "Home 9". This setting is applied to all pages except the Home page. However, on all the other pages we have two search boxes.
We uploaded two screen shots to show what we are talking about.
